In the early 21st century, after Godzilla took over the Earth, humanity sent some of its members to emigrate to another star system, but the plan failed. When humanity returned to Earth in despair, they found the Earth in a completely changed state 20,000 years later. Earth has become a monster planet, with all plants and animals carrying Godzilla cells. Reigning there is the largest Godzilla in history, Godzilla Earth, with a height of over 300m. The protagonist Haruo, who is obsessed with defeating Godzilla, meets the Futua, a race that is the distant descendants of humanity. With the guidance of Futua twin sisters Maina and Miana, Haruo and his friends discover that the remains of Mechagodzilla, the anti-G decisive weapon, continue to grow. Using the nanometal that composes the remains, they activate the armed fortress city, Mechagodzilla City, and challenge Godzilla Earth. During this operation, a rift between humans and the Bilsardo, one of the alien races with which they have long coexisted, becomes apparent. While Garugu, the leader of the Bilsardo, believes that "if we want to defeat Godzilla, we must become a being beyond 'human,'" Haruo cannot abandon his belief that "in order to defeat a monster, we must not become a monster ourselves, but defeat it as a 'human.'" In the end, Haruo throws away his only chance to defeat Godzilla Earth and kills Garugu. Meanwhile, Haruo's childhood friend Yuko falls into a brain-dead state due to the Bilsardo forcibly turning her body into nanometal. A sense of defeat and emptiness spreads among the humans. Metphies, the archbishop of the religious race Exif, the other alien race, claims that Haruo's survival in the battle was a "miracle" and increases his number of followers. This is for the "ultimate purpose" that Exif has been hiding. Miana and Maina are wary of Metphies. Haruo asks himself what he should do as a "human". Eventually, with no one left to defeat Godzilla Earth, Ghidorah, clad in a golden flash, descends on Earth, and a super-dimensional battle that will shake the heavens and the earth begins. What is Godzilla? What is a "human" supposed to do? What is the future that Haruo sees?
